I'm currenctly examining and testing the trial version. Everything seems to work good and easily.
I have folllowing problem :
I want the patch to be applied to the directory the patch is copied in (the application's root directory) . In the location Repository , it is only possible to give a full path. How can I set up the patch, so that the patch looks for the file in the directory he is placed in ?

Yes it is possible, though only under WinNT, and other similar operating systems.
In this case you'll have to make additional steps. You should set necessary elements of the Location Repository as 'Environment variable' and select some value for "Variable name", for example MyAppCurDirEnvVar.
Next you should execute patch from a cmd-file. Example of such cmd-file contents:
SET MyAppCurDirEnvVar=%CD% Patch.exe
When executing this cmd-file make sure that value of the current directory is the directory where your program is located.
